You will need to know the location of avrdude, avrdude.conf, and the hex file which is no problem but the difficulty is the port will probably be different from one computer to another so they would need to find which port was assigned to their Arduino and update the -P option of the command. For your purposes it might be more user friendly to find some kind of a GUI wrapper application for avrdude that will allow the port to be selected from a menu as the Arduino IDE does. Avrdude is free tool, it is part of Arduino SW but it can be downloaded separately. Arduino IDE is just calling the command line. It will work the same way directly from the command line, of course correct paths to the files must be passed.
Eventually I remembered that I have the WinAVR complier installed from years ago under C:, so no rights issues there. I replaced the path to point there for avrdude.exe and avrdude.conf and then I was able to upload a HEX file to the Arduino.

A workaround is to use the -u switch to override this check. As the new version with this bug fixed is not available for windows, I tried to compile it myself. I used MinGW and MSYS and it worked, at least for me. I can now even omit the -F switch, which I had to use before, as the device signature was not read properly. If you want to try it, here you go.

If you connect the programmer to a target (say an attiny2313 target board) and run avrdude -c usbtiny -p t2313 you should get the following which indicates it communicated properly with the chip.
Replace avrdude and avrdude.conf wherever you have them installed, probably /usr/local/bin and /usr/local/etc but not necessarily depending on your development system!
To find where avrdude was installed type which avrdude into a Terminal window and the directory will pop up. To move the files, type mv /usbtiny-avrdude/avrdude assuming the new avrdude binary is in a folder called usbtiny-avrdude in your home directory. To find out where the conf file is type avrdude -v into a Terminal window. Do the same thing for avrdude.conf.
Close the terminal and open a new one. If you type in avrdude -c usbtiny -p t2313 (without the usbtinyisp plugged in) it should say Could not find USB device 0x1781/0xc9f If not, check to make sure properly replaced avrdude and avrdude.conf.
Being an Open source hardware (OSHW) project, released under the GNU General Public License, you are free to download the schematic and firmware from Thomas's website, but then you have a chicken and egg problem. In order to load the USBASP firmware onto the atmega8 on the programmer, yes you guessed it, you need an AVR programmer. Much easier to buy one fully built and programmed.
The firmware was a straightforward download, and make ran well. A hex file was created, and I googled what that was. I have never needed to think about a hex file before but Wikipedia, as always, explained it specifically and effectively.
So in summary, using the Arduino as a programmer is not too different from what I imagine using a dedicated programmer must be. Within the Makefile, the first avrdude line (line 34) must be changed to: 2ff7e9595c
